Hmmm I had a sort of similar problem where Bf3 wasn't in my sound mixer. I could still hear the sound, but Dxtory wasn't recording the sound. But I don't know how to fix yours :/, my problem ended up being the driver, I installed the Xonar Unified Drivers instead of the official ones from Asus and it fixed it. I don't think there any other drivers to try for x-fi cards. Sorry if you already said, but did you try taking the card out, uninstalling the drivers, then putting it back in and reinstalling?

Btw BF3 has worked with my old x-fi recently until a 'little incident' and no I won't buy a modern card because the card itself is an oldie but goodie

Ok I reinstalled the card and the drivers (after deleting them of course) and nothing has changed...
Only solution which comes into my mind right now is stop playing BF 3 and wait for BF 4 (or reinstall the game)

if you can hear everything else but not BF3 then the problem is not with the card, its with BF3.
did you try re installing the sonar?

If you start the game, go to window mode (alt+enter) and then click your soundicon in the taskbar, click "Mixer" and see if BF3 unchecked.

Yeah, reinstalling is fun. I really don't know how often I had to reinstall BF2
